    I will be running this instead of playing for the first time. I get that would receive a VC in that case and if I play it again, a Replay Cert.

    My question is, how do I deal with the SS part of the cert since I am not technically following orders? Apply it to whichever character as I choose (VC) and then not get it for the other if I Replay with my other PC? As you may have guessed, I have play two PCs, each in different SSs.

    First time: VCP.
    Any future times: RCP.

    Correct. For the Volunteer Chronicle Page, you apply it to the character you choose, and write in their Secret Society. The other character then will not get the Fame component for the SS if/when you replay it.
